Aloha! Here is a link for train map. You can take a train. Very easy! If you have any question, let me know. I was in International school in Japan from elementary ~ 9th grade then moved to England ~ came back to Japan again for a while and back to US again. I do not live in Japan anymore though, I go there a few times every year with business trip. :D

you can found the addresses and tel no of each stores in the official hermes web site (both japanese and eng version). There are two large Brandoff store (a famous reseller store) in Ginza and shinjuku, the choice of new birkin is limited, there is only 1 dark red and chocolate 30 birkin in the shinjuku store. The manager is nice and the price after negotiation is the same as hermes store (she quoted 990000 yen if you paid by cash).
I didn't buy from Brandoff as the stock in hermes shop is far better on 1st March, but no birkin stock in end of Feb in whole tokyo
 
Are there shoulder birkins in stock? Will be there in october. I know it's still more than 6 months from now but would really want a dark blue or maybe red SB2 and am wondering if it's a regular item in japan.

For Tokyo I suggest the following route to visit H stores:

Ginza flagship + Marunochi store (within 20 mins walk) -> then Nihonbashi Mitsukoshi + Nihonbashi Takashimaya

Shinjuku Takashimaya + Shinjuku Isetan (within 15 mins walk)

Shibuya Seibu + Shibuya Tokyu (within 15 mins walk)

Roppongi Ritz Carlton store is by prior appointment and mainly selling exotics, Ikebukuro Seibu store has no other H nearby....
