The shipping from the LV website has been known to be...um...inconsistent for the lack of a better word unlike the service offered in-store. It's not surprising nor unusual that the box wasn't wrapped with a leather cord or ribbon (it's considered an added feature and is usually, but not always, offered to in-store purchases) as that's at the discretion of the SA who packaged up your order. It's also disappointing to hear that the box was damaged a bit but as long as it wasn't your NF then it's fine; it's just the packaging and, although greater care should have been taken, it's unwise to store your bag inside as it prevents air circulation. They're minor details but can still sour the unboxing experience when you were expecting something else.
No, LV never offers any proof of authenticity, regardless whether you purchased online or in-store, with the mindset that since you're buying directly from them then the authenticity is a certainty. For cards there's one with a barcode and another with a materials list (i.e. coated canvas, treated leather, etc.) - none are meant for authenticity purposes - and those are often found in one of the bag's pockets...it's normal for the SA, regardless of method of purchase, to remove those when the bag is being wrapped up. What's important is that you received the receipt and a return form.
For your bag itself; that overlapping portion, and subsequent bump, on the top is normal and is designed that way for extra reinforcement for the trim's edges. Without it the trim would be exposed to more wear and tear which could cause the stitching to pop and the leather to unravel. It's also a bit wrinkly because of how the bag was stored during shipment - again this is normal and is actually a sign of healthy leather; if there's wrinkling then it means that the leather has been well-tanned and properly conditioned (it will wrinkle more over time so don't worry) whereas cracking is an indication that the leather is too dry or wasn't supple enough to withstand normal use/manipulation. The creased canvas is also a byproduct of the bag being folded during shipment and will relax with time and use.
Overall it sounds like you're happy with the bag but dissatisfied with the experience. The only thing I could recommend is calling LV and bringing it to their attention by letting them know how you feel and where you think improvements can be made - LV has been listening closely to customer feedback lately. Other than that, congratulations on your beautiful new treasure!
